The audio on this interview with Scott Allie is really not very good. But it sounds to me (around the ten minute mark) that he's saying two things:
1. Asked about using characters from Angel (which they are free to do as much as they want), he talks as though it's not been done much more than Angel's appearance in #20 so far. So Harmony doesn't count. I'll add that to my argument that it would be a mistake to bet against Spike's appearance.
2. (And somebody please check the audio on this): There are ways in which the continuities of season 8 and ATF do not relate, and that it will be clear in time how they don't relate. This dovetails with Allie's slayalive answer to a question about how the continuities relate, which was:
7. cdb19: Since Buffy Season 8 and Angel After the Fall currently seem to be swaying into a similar area of public awareness of the supernatural will the burning fan questions of the the two continuities being reconciled e.g. Harmony and L.A. be answered anytime soon in the future?
Scott Allie: I believe you'll have your answers, but they might require reformulating your questions.
I'm terrible at speculation and have no idea what it means. Alternate universes? Different time continuums? You tell me.
The context for both points was that the decision to let the Angel characters go to IDW has created problems
